I use WinSCP (http://winscp.net/eng/index.php)
Set up a connection in WinSCP, so:

File Protocol: SCP

Host Name: the IP address of your Omega - this is normally 192.168.3.1 - or at least it is for mine - you will need to check this

User Name: root

Password: onioneer - unless you have changed it from the default

Good luck

Actually I will also transfer files from the Kubuntu VM where I cross-compile. Your answer also made find the "scp" command which works pretty fine as well from Linux.

For xfering files you can drag them from the window of your desktop to the folder/dir of your choice on the Omega within MobaXterm.
