Application program update over the serial port

I'm thinking of using an Omega2 for some remote monitoring. Is it possible to update the application program over the serial port without using Linux commands; the link may not be timely (i.e. commands may timeout), so want to be able to send a command to my application program to allow it to receive a new file and then when downloaded, switch to running the new version. Has anybody done something similar?
