Do I need to tie ground / pins together without Dock

I am currently powering my Onion with an external 3.3V source and GND (next to the 3.3V In pin) without a dock.
If using other pins (GPIOs, USB D+/D-, etc.) Do I need to tie the two grounds together? I'm assuming "no" since they appear to be internally tied, but then what is the need for a second GND pin?
What is the need for the Vout? It is isolated from Vin. Is it for backwards compatibility is some way since that appears to be a different voltage for older revisions?

Both Ground pins are tied to the same ground plane.
Either or both can be used at the same time. They are there IMHO for convenience, redundancy, and better grounding, if a PCB is used.Regarding V_out (a.k.a Net_Power), see this thread
