Omega2(+) out of the box v0.1.10-b160: the '/etc/opkg/distfeeds.conf' and '/etc/opkg/distfeeds.conf.new' are fully identical files.
You renamed 'distfeeds.conf.new' to 'distfeeds.conf' so you have got a factory default 'distfeeds.conf' file
where the '#src/gz reboot_onion ...' line is disabled by default
due to afteropkg update
that error message gone
but that 'lede-project.org/releases/17.01-SNAPSHOT/packages/mipsel_24kc/onion/Packages.gz' repo is missing of course.

the lede repo dropped the onion branch updates
for the omega2+
just ssh into the omega and
wget http://repo.onion.io/omega2/packages/onion-repo-keys_0.1-1_mipsel_24kc.ipk
opkg install onion-repo-keys_0.1-1_mipsel_24kc.ipk
opkg update

That didn't help either, it keeps responding with:

Now - it seems - these '.../targets/ramips/mt7688/packages' and '.../onion' are unnecessary lines in the /etc/opkg/distfeeds.conf file.
BTW @Lazar-Demin has a bon mot: "It worked at previously!"Please notice it: the most fresh working official firmware of Omega2(+) v0.1.10-b160 is nine (9) months old (release date 01-Mar-2017).

@György-Farkas commented out the lines you mention but the mysql-server remains as unknown package. Giving up on mysql by now and giving a try to sqlite3.
